I was curious if people keep their fixed blades in their kydex sheaths while in storage? Do you think keeping the knife in the kydex sheath will weaken/cause any long-term issues(such as retention) for the sheath?

I've had all of mine in kydex sheaths for years. Never had an issue with the sheaths. Just make sure the blade is dry or it may trap moisture.

Short of heating kydex, it should keep it's shape indefinitely.
 
The main concern w/storing any knife (or gun, for that matter) is the risk of corrosion.

I've had no problem storing any of my fixed blades in a kydex or nylon mesh sheath.

Leather is another matter.

I never store any knife (fixed or folder) in a leather sheath because of the way it attracts & retains moisture, which is necessary for leather to remain supple & useable.

Plastics can take a set or slightly deform if you leave them with stress on them. If your sheath is counting on springiness of the kydex putting friction on the blade then long term storage could be a problem. However I think most kydex relies on some mechanical lock with the shape of the blade that only comes into play when you start drawing the knife so long term storage shouldn't have an affect on that.
 
Almost all of the kydex sheaths that I've owned usually have tension around the guard or top portion of the handle of the knife. Even something like a kydex holster for a gun relies on the trigger guard to "lock" onto.
 
I use to have a big collection of battle horse knives and other knives from Jarvanpaa, and similar companies all stored in leather sheaths, no problem, so you're definitely okay with kydex. if you're worried about it, keep some silica packs by them and keep the knife lightly coated with oil if it's going to sit around for a while
